There’s a bit of explanation behind this 

This is post “eyes of heaven”, I like to think when Jotaro rewrote everyone’s fate at the end or during EOH, he indirectly learns how part 6 originally went and is somewhat haunted by the failure of it. Only Jotaro remembers the events of 3 ,6 and EOH completely due to rewriting the fates of everyone due to Over Heaven. Everyone else, including Jolyne doesn’t. But she suffers nightmares of the original fates. Part 3 in EOH is basically another universal loop, (with the part 2-6 we know happening in the previous universe loop) and fate is predetermined in the Jojo verse. They still retain vague memories of the old universe but are not aware what they mean or remember the old world. And Jotaro is the only one aware of that and I imagine he lives with the guilt alone ;-;. Side note: even then, I imagine he cannot rewrite everyone’s fate to save them without changing the timeline severely and his attempts only made alt timelines/ universe separate from his.( EX Bruno, shingechi, Steel ball verse) Meaning he can’t save Johnathon. :(
